Analysis of the Local Sequences of Folding Sites in Sandwich Proteins with Inter-Residue Average Distance Statistics

چکیده
The sequences of azurin and titin, sandwich proteins, are analyzed based on inter-residue average distance statistics. A kind of predicted contact map based on inter-residue average distance statistics (Average Distance Map, ADM) is used to pinpoint regions of possible compact regions for two proteins. We compare predicted compact regions with the positions of the residues with experimental high values for these proteins reported in the literature. The results reveal that the regions predicted by ADMs correspond to the positions of residues with the high value. Furthermore, we perform random sampling of 3D conformations using these protein sequences with a potential derived from inter-residue average distance statistics. It is demonstrated that the residues with highest contact frequency during the simulations qualitatively correspond to the residues with the highest values for these proteins. Importantly, analysis with inter-residue average distance statistics predicts the properties of folding processes of the sandwich proteins starting from only sequence information.

Background: RNA plays key role in many aspects of biological processes and its tertiary structure is critical for its biological function. RNA secondary structure represents various significant portions of RNA tertiary structure. Since the biological function of RNA is concluded indirectly from its primary structure, it would be important to analyze the relations between the RNA sequences and t...

Free bending vibration analysis of the functionally graded viscoelastic circular sandwich plates is accomplished in the present paper, for the first time. Furthermore, local shear corrections factors are presented that may consider simultaneous effects of the gradual variations of the material properties and the viscoelastic behaviors of the materials, for the first time. Moreover, in contrast ...

Background: Male infertility has many causes, including genetic infertility. The NOP2/Sun domain family, member7 (Nsun7) gene, which encodes putative methyltransferase Nsun7, has a role in sperm motility. The aim of the present study was to investigate the effect of the T26248G polymorphism on Nsun7 protein function and its role in male infertility. Materials and Methods: Semen samples were col...

In this paper, the hydrogen bonding (HB) effects on the NMR chemical shifts of selected atoms in serineand serine-nH2O complexes (from one to ten water molecules) have been investigated with quantummechanical calculations of the 15N and 13C tensors. Interaction with water molecules causes importantchanges in geometry and electronic structure of serine. For the compound studied, the most importan...
